Dr. Jones has it right.  Second edition 40k and 5th edition fantasy mixed moderately well; I saw a game between a Dwarf army and an Ork army, and it was fun to watch.  Ranked miniatures sure hurt versus all the template weapons, though.  These days the rules are so different it would be like mixing badminton with jigglyball.

Trust me, no matter what damage they have the potential to do, single-shot weapons always flatter to deceive in 40k.                                                                                                       Rule #1

I think that it would be an uphill battle for the fantasy army. 40k guys move faster through terrain, shoot better, fight better and have much better armour. The only time where the fantasy guys make a real impact on the battle is in the magic phase where the powerdice-less 40k army would have to take whatever came for them. veteran sergeants would own with just a power weapon and bolt pistol 4 ws 4 str 4 attacks at ws 3 t 3 1 w guys. thats two kills at least, then there is the guys backing him up. guard would be amazing, infact anything with tanks would just wipe the floor with the enemy; rhinos may be a death trap in 40k but in fantasy no amount of bow fire is going to touch it, crossbows maybe. The land raider is immune to pretty everything except the cannon.

But all this is assuming you dont make any real changes to the core rules. 40k use 40k rules, fantasy uses fantasy rules. if you took the time to modify the rules and mix and match. i.e. fantasy combat rules (including charging, treating 40k as skirmishers in combat) but 40k shooting rules (brings bows up to about las gun level) and make changes to the warmachines, 2d6 amour penetration on the cannon etc. You would be able to play a fairer more balanced game.

Was talking about this on Tuesday after beating his chaos with my eshin. Neither of us mentioned vehicles, but we didn't give the whole subject much thought Figured power armor goes down a bit with armor modifiers dinking them away, while the AP system against fantasy models means next to nobody is getting a save - except for wards, regen, etc. You could conceivably have a fantasy character with as many as 3 possible saves - armor, ward, regen - go up against a 40k character who can only take 1 save max - armor or inv. We figured magic (and some what psychic abilities) would do whatever they wanted, with no defense on the other side.

Good points on vehicles and templates though.

On  a more serious note, I have always thought that it would be interesting to use the WHFB rules to represent a platoon of IG pacifiying some primative nation on a world as part of a crusade.

IG vs. Empire or DoW etc, and all you would really have to do would be to stat out the equipment carried by a guard platoon into WHFB rules.  Lasguns would be pretty powerful, flak would be good against ranged fire only etc.  Mortar and heavy bolters would rule the battlefield, but if that unit of heavy infantry got into close combat, the Guard would be squashed.

You'd have a game that , while the rulebook is written very concisely with not many questions coming up on how certain rules are used in certain situations, you were STILL in need of FAQ being released on a monthly basis to keep the game running smothly...and they would never come out with it.

I tried it once. My Ultramarines versus my friend's Empire army. Balthasary Gelt kept turning the Gauntlets of Ultramar into lead, so the Elector Count was able to kill Marneus Calgar with his Runefang. Fortunately, the assault marines and my chaplain were able to kill the Fenbeasts easily, and clean up the war machine crews FTW.
