Always seem to forget the rules about multi-part models, but here it goes. Warpfire thrower template fires and touches a Engine of the Gods. The book states "all models" are affected. But is it considered 1 model with multiple parts? Would the thrower affect everyone or randomized out?

I would play it as both mount and riders are hit. Not sure of an official ruling but that's how we would play it at our FLGS. It says every model touched is hit, so going with that logic ( i know, logic doesn't count here) I would play it as such.

1 hit on every part of the model, I believe - this is based on normal templates rolling a partial hit for every part of the model when the template does not fully cover the base. In the case of stonethrowers you then randomise who gets the S8/10 hit if the hole is over the model.

As warpfire throwers dont ever use partial hits, you would hit every part of the model.

Now, I'm at work so I could have gotten this wrong....

Exactly - LRB p.61, Skaven p.? (no partial rule)

For the record, washing an engine howdah with warpfire is pretty excellent (enough to make me almost regret dropping my WFT)
