Essentially you have 3-5 targets per region, each requiring one game to win. Each side has 2-10ish points to spend on attacking these targets, one point per attack. Each attack is a
40k game, attacker vs. defender with the winner getting the target. Take all of the targets to win the region. Optionally you can play with multiple regions and give the overall win to whoever wins the most regions.
As for using other sides and doing it in
40k, easily. The only thing that wouldn't translate well would be the relics (which are trivial details) and maybe some minor aspects of the missions that refer to loyalist/traitor-specific stuff. The overall campaign structure is defined in very general terms and includes plenty of rules for designing your own planets/regions/etc to fight over.
