With the stone thrower I think that it can be both buffed and debuffed at the same time. The buff comes from 40K and it gains the indirect fire rule if the models can't see so must accept the scatter roll (unless you got an engineer) or if you do see the enemy unit you can get a closer hit with the scatter -the crews ballistic skill (or again engineer). While if the enemy unit is in cover you get +1 or +2 to the scatter roll depending on weather they are in soft or hard cover, then an addition +1 to scatter if the enemy model is a warmachine or an individual .

I don't think stone throwers are generally considered nerf-worthy. Also, although a stone thrower has rules about attacking units, you can put the template anywhere within range.

It's kind of weird that cover would basically be acting like an anti-missile force field and causing it to deflect. And may even cause it to deflect onto a different enemy or friendly. Which just seems really odd. You can shoot the area next to the forest blindly fine, but shoot at a unit in the forest blindly and the trees reach up and push the rock away. Moreover, if there is no unit in the trees (and thus no cover modifier) you can hit the trees just fine also.
