Does Flames of Chaos from the Eyes of the Gods table stack with or supersede the magic resistance of a Collar of Khorne? I admit that this may be covered in the main book but I've yet to find the rule on way or the other.

Generally according to the rule book the highest MR applied to a unit or model is the one used. None generally stack. But I don't have your codex, so I can't verify its wording for those items/spells.

Indeed. It would 'stack' in so far as you would benefit from both abilities, but as per the Magic Resistance Rules, you only ever apply the highest Magic Resistance amongst targets, rather than totting them up.

If by stacking you mean adding together for a total of MR 5 than no. You would however benefit from the best magic resistance available which in this case would be 3.

Simple. Armour Values are not Magic Resistance.
Magic Resistance clearly states only ever apply the highest. Ergo myself and others saying you get to keep both, but have to use the highest, rather than adding them together.
