I thought all of it was too definitive to have a lasting place in 40k. It just doesn't leave enough to the imagination. I don't see that stuff coming back, either. Contrast it to the current HH stuff which leaves plenty of room for debate over the Emperor's divinity/identity. On the other hand, a hint of the illuminati stuff has been preserved in the form of the Inquisition.

Alright * deep breath* in a nutshell:
The Emperor is really the combination of souls of thousands of reincarnating psyker shamans.
He sired (in the old fashioned way, with women) ageless sons called the Sensei. This was apparently in preparation for an end-of-the-world battle with Chaos.
The Illuminati is a secret society of former demonhosts who want to reincarnate the Emperor.
The want to sacrifice the sensei in order to accomplish this because currently the Emperor's soul is drifting around in the warp as the Star Child.
All this weirdo business comes from the Realms of Chaos books.

None of the background has been retconned so it is still valid. However, as other have said it hasn't been mentioned again by the Games Designers except in little hints here and there.
If you choose to ignore it due to that reason it's up to you but there's lots of background that hasn't been mentioned for ages and I doubt many people would question its validity.

I think that some of it has been superseded by the Inquisitor books and background. If not superseded, then at least heavily modified and obscured. I'm thinking especially of the Thorian belief system. This isn't a straight-up retcon but if you want something that was once definite to become indefinite, a straight-up retcon is not the way to go.

That's certainly true, much of the Thorian background is very similar to the old Illuminati background but if you wanted a continuity of background then you could easily say that the Illuminati used/infiltrated the Inquisition or that the Inquisition had come into contact with Illuminati and more-or-less stole their ideas.
If you look at the one line of recent background that has the Inquisition right the Sensei off as a Tzeentchian plot then it certainly makes sense with regards to the older material. I think it makes the game a bit more fun to try and weave the older background into the newer background like that and that's without putting the whole Orwell 40K spin on it either.

The thing is that the emperor's will is wavering. The Illuminati want to gather the sensei and sacrifice them so that the emperor's soul will rejuvenate and so he can lead humanity once more. IIRC it also mentions that once the sensei-emperor is reborn his psycic powers will be so strong that he will be able to light the whole galaxy without the astronomicon

I've always thought the shaman suicides=emprah was a bit lame. But the idea of the star child makes sense if you consider that the warp gods were created by massive amounts of emotion, and feed on devotion and sacrifice. Now consider how much devotion and sacrifice the emperor receives. So in a way I can totally see a new god of humanity being created. Maybe formed by the emotions of self sacrifice or something like that.
My favorite myth is the one where the emperor is basically being held captive in the throne by the Lords of Terra, and Cypher is on his way to kill the emp. and let him reincarnate as the star child.

Im the same I want The Emperor come back and humanity resume its Manifest Destiny to rule the stars. I really like the thought of both the Illuminati and Sensei tho as stated before the could have given the Illuminati a better name, and the Sensei a better one to, but there pary in the story was kinda cool. The only other way The Emperor could come back that Ive heard in fluff is The Tree of Life That Russ went looking for and hate to say, mite have died trying to find it.
