How are kill points worked out for wolf guard squads that are broken up?
Eg. I buy a unit of 3 wolf guards. I piece them out to 3 units. How is a kill point earned for that wolf guard unit? Or does it just disappear like it was never there?

WG that are joined to other packs count as part of that pack. In order to get the KP for that pack, you have to kill them all, WG Pack Leader included.
To get the KP for the WG pack, you have to kill the remaining members of the pack that are still part of a WG pack.

So, for example, I have 4 Wolf Guard, put 3 as pack leaders and 1 on it's own. If you kill the lone WG, you get a KP, but if you kill the squad one of the pack leaders is with, but not the pack leader, you don't get a KP.

In your example, you cannot give up any KP for the WG unit, as the enemy can never actually kill the WG unit.
