I was reading the fluff portion of my SW codex and there was an interesting bit, possibly an error, possibly intentional. It stated, basically, that all 20 primarchs were reunited with their legions. If I recall correctly, 2 of the primarchs were "lost", right? Did this occur after they were found and if so, how?

mmmm... probably a mistake as the WH40K background says that 18 primarchs were found with 2 apparently missing... There's a mention of one of the lost primarchs in a test tube in a horus heresy book and the Blood Ravens SM chapter seem to think that they're a chapter made from the geneseed of the missing primarch. In the Emperors Palace on Terra there was statues of all the primarchs, however two statues were gone (although seemingly once constructed IIRC)...
Games-Workshop claimed that they left 2 Primarchs missing so people could create their own chapters and background etc...
Either way, my understanding is that the 2 missing Primarchs were never found, hope that helped! x

Those were my recollections... the conspiracy theorist in me is looking in the direction of a possible retcon.
I also wondered if all the primarchs had been found, but the records for two had been expunged. I'm sure I heard that before as well. This would be contrary to fiction that you mentioned, Just Dave, but not atypical of GW's Continuity Department.
I like that GW has retained the 2 "unknown" SM chapters since RT times - even after opening up the opportunity for players to make their own chapters.

According to the HH books, one legion has "two" primarchs and the other with Horus punching never really said one way or the other what happened to the one inside that.

Alpha Legion had Alpharius Omegon. It was supposedly two people who acted as one. I never really got into that back story. Check it out if you care to.

My understanding is that Alpharius/Omegon were considered a single primarch, for whatever reason. My guess is that since each primarch represents a zodiac sign, he/they represent Gemini the Twins as a sort of gestalt entity. Dunno if I'd say that one or the other is one of the "missing" primarchs though, but there are 20 primarchs and only 12 zodiac signs...

The point raised from the SW codex was rather explicit in multiple places that all 20 legions participated in the crusade w/ their Primarchs. My thinking is that GW is setting a stage for further HH revelations.

As I understand it, all 20 were found and 2 were then lost. Cast out by the Emprah or somesuch. They were around sometime before, but not during, the Horus Heresy.

Didn't GW hint (or more than hint) at that at one point? I certainly seem to recall it. Aside from the whole "Slann in space" side of the OLD WHFB fluff, I thought there was something specifically hinting that the WHFB world was "just" a feral world somewhere in the 40K universe and that Sigmar was, likely, a Primarch.
But damned if I can recall where I remember the Sigmar bit from...

Personally I don't recall anything about the lost primarchs being found and fighting, however I did hear rumors that 1 of the primarchs was sigmar and that the WHFB world was isolated within the 40K universe (but GW denied this, trying to seperate the two game types)...

What Happened to II and XI is and will always be Unknown.
The RL Reference is the Roman II and XI legions, who disgraced themselves and were expunged from all Roman Records.
