What game are you playing? Are you looking for a map-based campaign or a 'rolling' campaign? How many players do you have? Alliances?
A strong story line will really help answer some of those questions, post up some of your ideas and I can give some more detailed advice.

Map campaigns are difficult to pull off, but I would suggest the purchase of Planetary Empires for use. Not sounding like a front for the Evil Empire, but if your going to play your first campaign, you might as well get some rules from the guys who quite literally 'wrote the book' on campaigns (apart from Donald Featherstone), who have the most experience, and who have made a campaign deliberately for 40K maps.

Find ways to keep things interesting. It shouldn't just feel like "I won my game today so I get a tile". Pick themed missions, have a game master that can interject special aspects to games. For example, I'm game mastering for an upcoming campaign and there will be a whole armies controlled by the campaign (inquisition, ork freebooters, ect.)

Good luck with your own campaign!
