I don't think there's much official fluff, but I would imagine that the drivers of the vehicles were turned to dust as well, so in effect the drivers would be mentally controlled like the Rubrics are. Before they fell, the Thousand Sons didn't like to field a lot of vehicles to begin with, but they did use a lot of psychically controlled robots as their heavy support. There's even a story of a Warlord Titan being controlled psychically by a Thousand Sons Sorcerer.

I would say give it a whirl - you might have a something of a tough time getting them in...
regardless, the bigger point is why are these SM vehicles so radically superior? Even if just from a fluff standpoint, it's hard to see the justification, and even when playing a 3k game or the like where you'd see these more regularly, the difference would be quite noticeable in tabletop ability. Restricted availability doesnt necessarily resolve balance or fluff issues.
