well playing multiple angles of 40k, i've noticed that their is alot of religous smoke and mirrors in this game. Has anybody else noticed?

Well, the whole legions turning from the light thing is pretty much Lucifer and his legions turning away from "Paradise lost". So that's one angle. You have the Blood Angles, Dark Angels and a few other marine character references from biblical inspired literature as well. Then the whole aspect of the Emperor, who didn't believe in religion, being deified. It's not really "hidden" if you know where to look. No smoke, no mirrors.

Of course there is. Names like Horus, Abbadon, Vulkan, Nurgle, Khorne, Baal, Alpharius/Omegon, Deliverance, Olympia.....a living deity, "angels" rebelling, machine god, etc, etc etc.
It's not smoke and mirrors. It's in your face, hard and fast. It has just about every religion past and present covered and exploited.

There's also about half-a-dozen major Divine Powers actively taking a hand in the course of the galaxy, often for malefic purposes or to malefic ends, there are monolithic state-run churches that launch crusades against The Others that number in the tens of millions of soldiers.
And the current development of various units in the game seem to point to the fact that, yes, the God-Emperor (it's not even a subtle reference) is still alive and psychically kicking and really, really powerful.
