Hello
I am making houserules for my RPG campaign (gurps), to keep track of good deeds pc do in the service of the god emperor and what gifts He (or his saints) could bestow on them.
I know I know God emperor is not as active and obvious at giving out cookies as chaos gods are, but if he (and/or his saints) are somewhat aware of what's going on it would make sense for them to aid ones who serve their cause. In Dark Heresy it (somewhat clumsily, in my opinion) is represented by Faith point.
So what do you think,
1) What deeds would please the God Emperor?
2) What gifts/assistance could he give?

1). Slaughter thy enemy with righteous fury (which is objectively and legally distinct from rage); Hate thy enemy and swear to cleanse all such foul creatures and liberate them from their ignorance; abhor the mutants, the xenos, and the heretics. Do these all you shall have a chance of having: 2) a dream of the emperor, in which case certain Imperial institutes or organizations may grant you specialized wargears to aid you on your quest of murdering everything and everyone you do not like, thy may become blessed with strength, agility, or intelligence, which is again, distinctive from the blessings of the Gods of Chaos; a dead comrade, whom you could swore had died in your stead; a Warp Storm erupted in thy honour, which is distinctive from Warp storms originated from the Four Gods of Chaos, and you can't prove otherwise, and may hinder thy foes and grant thee safe passage. Alright, I kid, I kid. Put your pants back on, jebus. But eh, the Emperor's gifts (distinctive from the BL novel of the same name) can vary greatly and the fluff has always kept it in ambiguity. As of 7e (no in FFG that is), most of the miraculous events attributed to the Emperor can be attributed to strong single-mindiness, adrenaline rush, or Chaos Intervention (indeed, renegade chapters like the Soul Drinker, Chaos Chapters like The Scourged all saw deeds that can initially be attributed to divine intervention, also certain Imperial Saints had been unknowingly misled under the guidance of the Dark Gods before the true is discovered like Basillius, it's also possible a number of the saints might have also been tainted and never been discovered). But generally this gifts would be visions, sudden revival from seemingly mortal wounds, or better endurance, strength, and agility. Saints don't seem to grant much visible blessings to his/her followers (with the exception the one in Dawn of War: Soul Storm, who granted invulnerability via shrines and prayers). Although there are Imperial Saint artifacts that grants additional benefits in addition to what it already contains. In certain cases you may see the dead raised again and again, acquired wings (Saint Celestine) or reincarnation (Saint Sabbat).

Read up on the Sisters of Battle for tons of ideas on the impact of prayers and deeds.
It seems that anything that advances the dominance and sanctity of Humanity is considered good by the Ecclesiarchy. That loosely aligns with the ideals of the Imperial Truth propagated by the Emperor himself, though he would have abhorred the religious dogma and trappings.
Yeah, it includes slaughtering Aliens and Mutants, but it's much more than that. Anything that strengthens Humanity's mind, body, strength or numbers or weakens humanity's enemies is considered good.
Industry is good, agriculture is good, productivity is good because they all increase resources. Procreation is good because it increases numbers.
Obedience and selflessness are good because the needs of Humanity always outweigh the needs of any individual.
Education is good because it makes those numbers more capable and efficient. Likewise science and technology are good because they give Humanity more tools with which to dominate the Galaxy. (The modern Imperium ascribes to these with caveats outside the Mechanicum (maybe)).
The Ecclesiarchy ascribes to a number of non-Emperor beliefs that seem to enhance their ability to perform miracles. The belief in the Emperor's divinity, anathema to the Emperor's own Imperial Truth, seems to fuel zealots to perform powerful miracles. Prayer seems to be a potent discipline to focus mind and will, and a critical part of miracles. The Sisters of Battle themselves seem zealous about their virginity, Ephrael Stern aside, even though that would seem to go against the need for Humanity to procreate.
The Emperor IS quite active handing out 'cookies' as you put it. Miracles happen frequently, and are just as likely to happen for devout lay persons as members of the Ecclesiarchy.
I strongly recommend laying hands on the Dark Heresy/Rogue Trader et al roleplaying material if you plan on running any 40k RPG. I find the rules to be fairly cumbersome, but the background material is excellent. There are supplements that deal with precisely the questions you bring up here.

Based on Imperial Thoughts for the Day:
1) Thou shalt not suffer the Xenos to live. Listen not to the alien, look not upon the alien, speak not unto the alien!
2) Thou shalt have no truck with the Daemon.
3) Be strong in your ignorance! Intellect is a mask for traitors.
4) Kill the mutant, burn the heretic, purge the unclean.
5) Forgiveness is a sign of weakness. Negotiation is surrender.
6) Hard work conquers everything.
7) If you cannot speak well of your Master, be silent!
8) Perseverance and silence are the highest virtues
9) The man that sings the Emperor's praise will speak a blessing all his days. The Emperor commands; We act.
