So I've never worked with GW-made scenery that wasn't ready-made out of the box, so this set got me somewhat confused. I know it's made in such a way that I can build it how I like it, but is there any special things to know before I take it to the knife and cut something I shouldn't cut? The instructions only gives me the barest of details.

Specifically I'm worried about the angle of the corners matching up and which pieces are suppose to match with which other pieces (like two of the floor tiles have bombed out pieces, so I assume they're meant to go together to form a hole in the floor).

Start with a corner. Once you have a corner built the rest slots together pretty straight and square. There's no set way to build it in terms of which pieces go where, just do whatever you think looks good.

Always try a dry fit first. Even small pieces of blutac can help with this.
Gives you a sense of pieces that fit very well or those that sort of just fit and will help give you a plan for what youre building.

The bombed out pieces are usually placed at the open end of the building so fits in with the damaged walls as well, rather than being used as two halves of a hole. However, as others have said, build it as you think best.

You get a couple of long floor sections, and I cut these up into smaller single or two-panel sections so i could make a more destroyed-looking building.

Thanks for all the advice. I'm trying to think of a way to partition them out so I can get 3 sets of ruins out of the one.

Use the floor tiles to square the walls on the lowest level, and use a tile in the corner that has the full length and width. When cleaning up the pieces, make sure you scrape off all the plastic from the sprues, and they'll all fit perfectly.

It's also worth noting that the GW mold line scraper is really, really useful for cleaning up the long edges of the Cities of Death modular kits (Scantum, Basillica, Manufactorum).
