What armies can Miyamoto Mushashi go in? Also, are the armies pretty well balanced or is it like GW and there are a few that REALLY shine?

Gathering the Informations.

So, Mercenaries are kind of a weird thing.

Some of them can be taken in any Human Sphere(read: not Tohaa or Combined Army) "Vanilla"(read: not Sectorial) list.

The remainder can be taken in some specific Sectorials(read: specialized armies that give up certain units in exchange for expanded availability for others).
Musashi can be taken as part of the Japanese Sectorial Army.

If you want to play in a ITS legal manner you can only choose Mushashi if you play the Japanese Sectorial Army.
If not (which, in my experience, happens to be extremely uncommon) you can add him or any mercenary in any army list.

Ok, thanks guys! To do a Japanese sectorial Army what units would you suggest buying? 100% new to the game, so thank you for your patience with my lack of knowledge!

Are you okay with going for older models that will look a bit hinky given the new digital medium? If so, I would suggest the Japanese Sectorial Army box. The models are a bit on the wee side(they were hand sculpts and hand sculpts varied wildly in size).

If you want to go strictly with "newer" models, I would suggest:
Domaru Butai

They're availability 5 in JSA. The box will allow you to create this:

Two of the models(the ones wielding two swords with no guns out) are what Infinity players refer to as "Proxy Models". With just CCWs out, they can be used in such a way that you can double up on any profile that you do not have a direct model for. The two modeled with weapons are a Spitfire(the female on the left) and Combi Rifle(male on the right).
If you want to fill out a 5 man Link Team of Domaru without doubling the boxes, you can get:

The Ninja is the only JSA model from within that box.

HOWEVER, I would suggest getting it in any regards if you are concerned about things "looking weird" in regards to the scale. Infinity is a game where you don't necessarily feel bad having multiple armies from within the same faction if you decided to do Sectorials.
