In a recent game my opponent said that my warp charge dice pool to `deny the witch`is only equivalent to the number of warp charges allowed by the dice roll, not the number of warp charges of the dice roll plus all my mastery levels. I cannot find reference to this limitation in the rule book. Please wade in on this one.

Go to "Resolving the Psychic Phase", it's the paragraph right under "Generate Warp Charge". It specifically states that BOTH players get a number of charges equal to the d6 roll plus their mastery levels.

No that is not right. You get the dice roll+your mastery levels. That would be such a nerf to Daemon and really all psyker armies....

Your opponent is wrong - page 24, Generate Warp Charge, first paragraph, third sentence (emphasis mine):
Each player then adds up the Mastery Levels of all the Psyker units they currently have {...} and adds that many dice to their Warp Charge pool.
