I am recently getting back into warmachine. Playing mainly Cygnar and Cryx. Through faction units or mercenary, is there a way to prevent warlocks from transferring damage to a warbeast?

There is not that I can think of anymore.
The closest would be to use fury manipulation to fill beasts to max so they can't be transferred to.

Not really, your best bet is to sink some damage in on the warbeasts before trying to pop their caster as any excess damage goes back to the lock (Alten Ashley whilst costly in points can add a lot of warbeast harming bang-bang to Cygnars already impessive bang-bang)
Also, and this is a tad unlikely transfers are limited to Control range so any tricks to move/throw/slam etc beasts out of range shuts off transfer

It did in mk2, but not in mk3.

I'm fairly certain the ability exists, but I'd expect to find it in Skorne or Legion (possibly Cryx), Cygnar isn't a good place to look. Also my instinctive response is that it sounds like a feat. Going to double-check.
In the meantime consider moving the warlock or the warbeast such that they're no longer in control area? Or use Eiryss1's Disruptor Bolt to burn all the Fury off the warlock?
Addendum: On a quick once-over of the relevant card libraries I'm thinking burning Fury is going to be the closest you can get in Mk.3. Several Cryx 'casters can do it, Eiryss' Disruptor Bolt is always there. Moving the 'beast out of range is harder now that TK is once per model per turn, and if you can throw all the 'beasts out of control/kill all the 'beasts you're probably winning by enough that you can wait a turn for the assassination.

Eiryss 1 sounds like a great solution. Costly, but the right shot at the right moment is a game changer.

Death from a thousand cuts.
That's how ya do it. They don't want to waste fury on one or two damage, but if you have alot of them, prepare for fun.

And even if she doesn't actually get the shot off the psychological factor ("Are you sure you want to get your 'caster within 19" of my evil 'caster-killing death machine?") actually makes her a weirdly effective space-controlling tool.
