I have 12 basic marines with no idea what to load them out with/as. Once I complete my army, for my stock Marines, I'll have:

40 Marines/Legion Tacs with Bolters

3 Marines with Plasma Guns

3 Marines with Heavy Bolters

3 Sergeants/(40k)Lieutenants/(40k)Captains/Centurions/Praetors with Plasma Pistols and Power Swords

1 Chaplain

1 Apothecary (kitbashed somehow)

10 Assault Marines (2 Squads of five, each with a flamer and a sergeant with Plasma Pistol and Power Sword)

10 Devastators/Legion Heavy Support (4 Missile Launchers, 4 Lascannons, two Sergeants with Bolt Pistol and Chain Sword)

10 Scouts/Legion Recons/Tac Marines (Rogue Trader Marines)

10 Legion Veterans (2 Melta, 8 Combi-Melta)

I'll be left with anywhere between 6-12 leftover Marines(depending if I want Bolt Pistol/Chainsword and/or Combi-Plasma alternate Sergeants). I have no idea what to do with them. Any alternate loadout or new unit suggestions?

Holy Terra.

I'd find some more plasma guns and make an additional 2 marines with them. Then you can either run your plasma guys with the bolter squads as veterans, or on their own as a support squad. I'd also look into purchasing some FW special weapons, again to make support marines. I'd suggest going with volkite cavaliers or chargers, but flamers or plasma guns would be fine too.

Do you have the Red Book for the Horus Heresy? Your squad sizes are all wrong.

Three Marines with plasma guns or heavy bolters can't actually be used in any squad in the Horus Heresy. You need at least five models with the same weapons to form a Tactical Support Squad. That means five plasma guns or five heavy bolters. Even the Sergeants must be armed with the same weapons as the Marines in the unit. Well, I should say a Veteran Tactical Squad of 10 models could use two plasma guns, and there is probably a special Legion unit out there somewhere that can use two plasma guns. Sons of Horus Reaver Squads come to mind.

10 Assault Marines is the minimum squad size in 30K.

Devastator Squads are minimum size five models, and unless you have all heavy bolters, then all five must be equipped with the same heavy weapon. If they have heavy bolters, then you can exchange the heavy bolter on the sergeant for other options, but the rest of the squad has to keep the heavy bolters. If you take all lascannons or missile launchers, then the sergeant has to have one as well, but can take a few other, limited options.

Suggestions: Make one more Marine with a lascannon, another with a missile launcher, two with plasma guns, and one to two more with heavy bolters. One Apothecary could double as a Primus Medicae Consul, but a better thing to do would be to make two more Apothecaries, as you can take a unit of up to three Apothecaries in one elite slot and then break them up into your infantry squads.

Further suggestions as to what to build or take depend heavily on the Legion you are making and the Rite of War you are using.

Glad to know. I was trying to build for both 30k and 40k which would explain my loadout choices.

More Apothercaries shouldn't be too hard to do; I'm thinking of fashioning some small spikes from a sprue and attaching them onto some left over Tartaros Chain attachments and attaching the whole thing onto a Powerfist or something.

As far as Legion and RoW, I'm going Thousand Sons (and anything remotely red, but primarily Thousand Sons) and using Pride of the Legion (I don't have vehicles yet and I refuse to buy any until my Marines are all painted. This will both allow me to save up money for other important things and gives me incentive to paint). AFAIK, anything special to the Thousand Sons needs to be bought off of Forgeworld anyways, so I can wait to buy them until I've finished painting what I already have.

Tactical Support Squad sergeants can be equipped for close combat rather than toting the same special weapon as the rest of the squad. Not, I think, a particularly useful option, but it came in handy when I only had four meltaguns available.
