When I was a kid I really digged the soundtrack for Sonic Adventure 2 Battle, and I can still recite most of Shadow's theme but easily the most memorable song on the whole track was Eggman's theme;
So yeah XD
Other than that though I honestly don't pay much attention to music in games. I usually turn the volume way down and the only game songs I can even think off that I actually know are from Sonic and the Elder Scrolls, and of course One Winged Angel because that song is freaking everywhere.

My favourite boss themes/final levels are ones with suitably epic music. One that makes you think "wow, this is happening". A couple of my top ones are:
It's a kick when it begins, because before this plays there is silence. You progress to the next area, and this plays. Fantastic!

I never was a fan of quires, but the inclusion of it here is just perfect to make this fight amazing. It is the product of all the time spent getting to this point, and is part of the reason why this is my favourite Fire Emblem title.
And yeah, Rivers in the Desert was class.

As you mentioned P5's rivers in a desert is damn good.
Personally, Bloodborne's boss music for Gehrman really got me. It's so melancholic when you face him and if you know the backstory of the game it makes a lot of sense.

Gravity Rush has a great theme, and in GR2, it remains consistent with one of better boss battle themes IMO.

Another favourite of mine is the Abyss Watchers theme from Dark Souls 3. During my first fight I just pretty much stood there listening to this song.

And if you like heavier stuff, there is also the boss fight theme from Killing Floor. The song itself is not anything "special", but maybe it's just the nostalgia when I used to play this game a lot.
Also the whole killing floor soundtrack goes pretty well with 40k as a background music
Pretty much everything from the Witcher 3 is fantastic but these three are most akin to boss themes. Do yourself a favour though and play the whole game and then download the entire soundtrack
I love Gogmazios' theme from Monster Hunter 4G/4Ultimate, especially phase one.
The monster itself is also an awesome design, it looks like it's too large for its own good, and everything about it just looks... wrong, as if it was never meant to exist. No one knows where this monstrosity came from, but it eats gunpowder, glows from within, and sweats tar. It can also fly, somehow.
The final boss battle from Persona 4 (video and song are non-spoilery). See, for most of it, it's what you'd expect, the standard grim and bombastic "you're screwed now" ultimate enemy theme, fit for a battle against impossible odds.
But at about 5.40.....it changes.
"The 75mm gun is firing. The 37mm gun is firing, but is traversed round the wrong way. The Browning is jammed. I am saying "Driver, advance." and the driver, who can't hear me, is reversing. And as I look over the top of the turret and see twelve enemy tanks fifty yards away, someone hands me a cheese sandwich."
