So I have Dark Imperium Primaris now, and lots of custom shoulder pads... has anyone tried removing and replacing the pads on these guys? If yes, how bad is it?

Depends on the individual sculpt, I've tried it on some and it's not bad, some require a lot of cutting.
That's why I finally decided to forget it and just use some applique symbols from Shapeways instead.

I cut up all of them and gave them Deathwatch shoulder pads.
If you keep the pegs where the arms go in, they are fairly straightforward. Some need bolstering up with Green Stuff after cutting, but that won't be visible, it's only support for the new shoulder pad.

It might be because I have a bajillion SM\CSM spare arms in my bits box, but it would be way easier to just cut off the entire shoulder piece joint and replace it with a classic marine shoulder piece + whatever custom pad, rather then shaving down 10 or however many individual arms to shape.
Even if I had a limited number of classic arms available, I'd sooner do a press mold of the (uncovered) shoulder part of the arm and turn out a dozen of those before screwing with sanding and shaving.

I dunno, chopping a shoulder pad sounds easier than using a mold to me. /shrug

one for one, sure. A unit of 10, seems like a hassle. I guess it depends on how long it takes to shave down each molded pad to make a add-on pad fit.

I used clippers for the rough stuff, than a knife to trim away some edges and after test fitting a file for some parts. Roll Green Stuff and fill gaps.

This is all very helpful guys. I didn't expect it to be easy but as long as it's doable. Can't be any worse than building Death Korps grenadiers. Thanks I'm gonna go for it.

That's if Shapeways will ever get back to you. That haven't gotten back to more for almost six months now.
