It does say "...determines the power of the warp lightning shot", not "shots".

And likewise with Warpfire projectors, would a spark allow me to, say in the case of more flaming death, do D6 *2 mortal wounds to something with just the one crew?

It doubles the damage characteristic, which neither of those weapons have. So it cannot be used with them.

Fair enough. Skryre dishes out enough mortal wounds as it is.
