Did the souls of Eldar who died before the Fall automatically get eaten by Slaanesh when she was created, or did they just mix into the background of the warp as normal? Also, were Spirit Stones invented after the Fall, or were they invented before but not used in the same way?

Don’t quote me on this but I thought spirit stones and the craftwlrlds were created at the same time by those who predicted the fall and were a means of protecting themselves from the apocalypse on its way. As for pre fall souls, I think if they weren’t eaten straight away they may well have been hunted down. I also always thought slaanesh fed on the souls but was made of the hedonistic emotions of the poten eldar psyche. The gods were said to be made of emotions not souls.

Based on the Harlequins background with Cegorach taking the souls of Harlequins, along with the new Ynnead background, I think it is most likely that the souls of pre-Fall Eldar were consumed by whichever Aeldari god they most closely followed. Which means most of those souls would've been consumed indirectly when the gods were consumed by Slaanesh. Perhaps some still live on in the shards of Khaine, and others are protected by Isha's entrapment.

If I remember correctly Eldars used to get reincarnated. I think this was around 2. or 3. edition. I do not know if it has been retconned. Enter Slaanesh, and no more free meals.

I do not know when Spirit Stones where invented. Considering Craftworlds where build before the fall, and they all have an arcitectual inclusion of the infinety circuit it is fair to assume that they had the technology of making spirit stones, or the very least they have theorised the posabilaty.

Does also not some of the crone worlds have spirit stones? I doubt all the crone worlds fell after the fall.

Spirit stones were never invented. They started appearing just after the Fall finished up and people picked them up. If you want a specific date I'd just use whenever the Fall was.

In the novel Asurmen, Iliathin discovers psychic energy coalescing into stones, and he calls them "affinity stones" due to how one seems to bond to an Eldar. These are obviously spirit stones. Iliathin was the name of Asurmen before he became Asurmen.

Now this could have been a discovery independently repeated by many other survivors of the Fall. In the Iyanden supplement, it details that Iyanden was the first to discover and start using the Infinity Circuit as a way of safeguarding souls, and this discovery/innovation was then passed on to other Craftworlds.
