The Tesseract Ark has a rule saying if you charge it, roll 3 dice and pick the two worst.

If a would be charger rolls 6-3-1 he would the remove the 6 and be left with 3-1. At what point would he spend a CP and reroll? Before or after removing the best die?

It has nothing to do with sequencing. It’s a dice roll. The result of the roll is not final until rerolls have been made, if desired. At that point you then remove the ‘best’ result.

The command re-roll would need to happen right after the three dice were rolled.

BRB rulebook update 1.3 :

Q: Can I use the Command Re-roll Stratagem to retroactively
re-roll a dice? For example, if I take a Psychic test, and
then my opponent successfully Denies the Witch, could I use
the Stratagem to try and increase the result of the original
Psychic test?
A: No. You must use the Stratagem as soon as you have
rolled your dice, before anything else occurs.
