Ok, I know the fluff well enough to know that the emperor somehow captured the void dragon on earth and somehow imprisoned him in the noctis labyrinth on mars to create the machine god in the future because he knew he would need the cultus mechanicus later.

I know that at some point a necron raiding force made it to mars and was apparently headed for the noctis labyrinth .

So now the necrons have the void dragon in all his glory. Does this mean that what the emperor captured was just a shard of it and it's still there being the base of the AM? That's what I'm thinking.

They're both shards aren't they? It's possible that the biggest shard is in the labyrinth and the one(s) the Necrons have make up the remainder of it.

The only thing that really gets invalidated by this is the idea I liked which was that the Void Dragon was whole but trapped.

No, they don't.
The model the Necrons have is just a shard of the Void Dragon. We don't know if the Void Dragon is trapped in the Noctis Labyrinth, and how much of it is - it could be most of it, only a single shard, or anywhere in between.

All this changes is that the Void Dragon isn't whole.

Necrons have had (suggested rules for) Shards of the Void Dragon for eight years now (White Dwarf 385)...

The 7th edition Codex: Necrons even talks about an escaped shard of the Void Dragon in the timeline section (The God Shadow).

Yeah, this changes nothing.

The dubious story is still a dubious story, and various c'tan are still in bits.

Efficiency is the highest virtue.
