There have been rumours for a while now about some sort of new BFG-style game that would be set during the Horus Heresy, so Loyalist VS traitor as the focus. I really don't see how this could work though if that's what happens, I'm not sure if I'm just missing something but it sounds like a very limiting theming that takes away a fairly big aspect of the game if it's a Space Marine VS Space Marine game.

I was under the impression that very few of the ship designs currently in service are those that were around during the Heresy, with some of those now in use by chaos force being from the time instead, so that means several of the iconic ship designs wouldn't be present and stylistically it would be very different from BFG. Some were still there and used by the Legiones Astartes Fleets but there are still noticable differences. I don't see too much opportunity for differences between the two sides either if the ships used are mostly the same. The Heresy setting for Adeptus Titanicus works and fits fine because it doesn't overly change that much, but it seems like this would be very different from what there was before. It also seems like it would sort of limit the options for Xenos fleets.

Or would that not be the case?

There is a fan-made version of BFG called Battlefleet Heresy. It's got a good mix of Chaos and Imperial ships. The Legions are all there plus Mechanicum, Armada Imperialis, and Blackshields who even get to take a Space Hulk. There aren't any Xenos fleets.
Unless you actually want to play a game set in the Heresy then you should avoid it, the same rules as normal 30k.

the ships would look like the choas ships from the normal game because those are the ships in service at the time. so you would have the same ships kinda like titanicus has the same titans for both sides.

Well, the great joy here is that due to the sheer scale of the Great Crusade and Heresy, the fleets were not necessarily homogenous in terms of ship weights and classes.

They were a hodgepodge of relic ships and relatively new builds, including ever advancing designs as they went from the BFG Chaos aesthetic to the BFG Imperial aesthetic.

So straight off, there’s plenty of room for late Heresy divergence, with Loyalist ships being design to combat Renegade ships specifically - because that was the job that needed doing at the time.

Even early Heresy would see quite a lot of divergence as suited a given Primarch’s preference.

Easy, you make a couple of plastic kits, and then you say they can be either Traitor or Loyal, and boom, done.

Literally what they did with Titanicus.
