Reading through the rules for bolt throwers in 6th ed, it makes sense to me that if it hits and kills that you go down to the next rabk with a strength -1 each time. However what if I'm hitting a unit of 5 heavy cavalry for example. It technically only has one rank, so does that mean I only do one hit or can it go down the line if hit from the flank?

Exactly. One of the best ways to gimp heavy cav is to deploy your bolt throwers in a position to get flanking shots on them if they advance. Or better yet, get flanking shots into them whether they advance or not!

You can also do this, with one turns delay by positioning a redirector. In the empty turn shoot at something else.
The cavalry may restrain pursuit and reform, but that is nor certain.

Best way to think about it is if it's a non-skirmishing unit that it hits the person behind whatever side of the unit you shoot at, and then keeps going until you run out of people.
