So I have been wondering about the wording in the Admech codex for the Skitarii Vanguard Alpha stating he can take one item from the melee weapon list, and switch the radium carbine for an item from the pistol list. Does this mean ANY pistols, and melee weapons available in the codex, or only what is in their box? Like could I give him a Stubcarbine, and a transonic Blade from Rustalkers, and Infiltrators?

It means the list in the codex. You'll find that the list is what is in the box, because GW operate on a strict No Model, No Rules basis now.

So which is more important rules in codex, or list in the box?

You sure you don't have an old version of the book? Page 72 is Defenders of the Forge World, and the page after talks about units like Belisarius Cawl.

edit: not to mention no such thing as an adeptus mechanicus wargear list anymore

That is not the wargear lists, just the appendix listing the weapon profiles. As I've already stated you use the Adeptus Mechanicus Wargear Lists found on page 73 of the codex.

There is no 'old version' of the AdMech codex - last edition Skitarii & Cult Mech were separate books. What's at the bottom-left of your page 73 (and is it a physical copy or eBook)?

Go read the Canticles of the Omnissiah table you've already correctly identified as being on page 73. Skim down to #5, "Invocation of Machine Might", and look to the left (if you're reading about Belisarius Cawl again you've gone too far). You'll see a red box with sliced corners, with a title in all-caps reading "ADEPTUS MECHANICUS WARGEAR LISTS".

To answer your question, no. They can only take what's in their box. The codex list should have exceptions for which unit can take which weapons.
