So, I have 5 models that I want to convert into Thunder Warriors due to their size.
Question are there any fluff ways to have them into 40K?
Gene cults, rogue Mechanis, primaris prototypes, Fabius Bile projects?
I realize that they are all dead, except for Arik Tanaris and his companion, etc. as my google fu skills revealed. I am asking dakka-nauts to come up with a few wacky ways to have five of them currently running around in 8E. I wont be using them on the gaming table, just to have them stand on the shelf and call my SM army names and give them the stink eye.

Gene cult seems likely. Thunder warriors were easy-to-make but unstable relative to astartes, so someone reverse engineering them is not too unlikely.

I have a thunder warrior in my world eaters kill team.. If you read their lore they are the only legion to face TW in combat, so I figured they may have captured one, implanted the nails, and let him loose as a berserker until his mind melts.

Didn't some OG Dark Angels (before they'd even left Terra) fight some Thunder Warriors, in Valdor's titular novel?
But yeah, Thunder Warriors are definitely possible. Captured slaves (could have been Dark Eldar on the planet, maybe they stole some TW), Trazyn's escaped exhibits, recreated ones using stolen knowledge, or a good old fashioned "the Warp did it" are all good story hooks.

Yeah, the First Legion fought TW long before WE did, but it is a really new book

House of Chains, the Goliath sourcebook for Necromunda shows them to be something akin to Thunder Warriors, in so far as they started out as a deliberate attempt to create an abhuman workforce.
The background itself only really details that it took the combined efforts of House Van Saar and House Escher to perfect them. The exact how (such as an STC being involved) isn’t really touched on.
However, the first successful ones were all male, and all infertile. They also had drastically reduced lifespans of around 10 years, matched by greatly accelerated growth. They were also designed to be of low intellicence.
Overtime they grew more intelligent, and a split between the Van Saar and Escher research teams (which was ultimately inevitable) resulted in neither having the full facilities. Van Saar compensated by trying to lengthen their lifespan (to act as donor bodies), and Escher creating the first female Goliaths, so they wouldn’t be dependant on the Vatborn process.
Eventually those female Goliaths inevitably had children with the rare fertile male Vatborn, leading to Natborn - typically superior specimens with naturally longer (relatively speaking) life spans, and greater (again, relatively speaking) intelligence.
Much of the early Vatborn background sounds a lot like Thunder Warriors - bred for a specific purpose? Check. Seemingly deliberately short lived? Check. Physically superior to baseline humans? Check. All the result of genetic and technological wizardry.
It also introduces House Geim, one of the Noble Houses of The Spire. It’s made clear they’ve more or less cornered the market in Necromunda’s war materiel output. They also have a close relationship with House Goliath - and it’s hoped that sufficient Natborn will occur that Goliaths become a stable, self sustaining breed of Abhuman - one that say, they could raise entire Regiments of for the Astra Militarum....
So yeah, predictably being a book about Necromunda it’s Necromundacentric, but felt it worth adding.
Book is a good read!

Fluff? Imperial records are not conclusive and probably propaganda. You never know when a Warp rift will open up and deposit beings in a later date. There's also the Webway, the Flayed Ones Dimension they could have fought through, and the Maiden Worlds.
