Seriously this bugs me. Due to the Black Carapace they’re pretty much confined into the power armour bar their helmet. How do they go to the loo? Do they have a flap or something? Also how do they sleep or rest? Must be bloody awkward and uncomfortable. Getting through doors must be a pain to lol. Someone should make a slice of life comic of a space marine and the difficulties of everyday life outside of battle.

The black carapace doesn't mean they are confined to their power armour all the time, they can take it off and put it back on when they wish.
Saying that the biological processes of a marine have been completely re-written, I don't know if they would expel their body's waste products in the same way humans do.
Its also highly likely that there's waste processing functions built into the armor itself. If Fremen can fit it into a bodysuit, somebody in 40k can fit it into a walking tank.
Given that they have super-epic digestive acid that they can spit at things to dissolve metals maybe they just process 100% of all matter they consume and any remaining excretory orifices are artifacts of their human past.

The 'exploded' armour diagram in the old RT book showed the corvus armour had processing facilities for waster products. Water is extracted and processed for re-use as part of this.
Just like a Dune Fremen stillsuit, only hardshelled.
Of course, their digestive system is a lot more efficient, and they can subsist on a nutrient paste for months if needed.

They can take off their power armour. There's plenty artwork, typically in the 'creation of a space marine' bits that show a team of servitors strapping on the armour.
Extremely efficient digestive systems, and the suit does a lot of reprocessing of waste - it wouldn't surprise me if they have tubes fitted directly into their digestive tracts (like a colostomy bag) to remove and reprocess. But this is conjecture.
And they have a nuclear plant in their backpack. They can burn their stuff.

One of their Augmentations is they can rest parts of their brain at a time. It means they can go several dozen, if not hundreds of hours without needing to 'rest' as we normal humans would consider it.
And I'm pretty sure, like all soldiers everywhere, they'll find a spot and curl up. Even when sleeping, they're still probsbly aware of everything that is happening around them.
We've no idea how comfortable power armour is, but I personally suspect it's got some soft padding on the inside, plus some as or temp control. And if you are a space wolf, you probsbly even have a teddy bear to cuddle up with - Well, a primeval dire wolf the size of a small tank, but one that shows great affection to its human. Still though, soft fur. Cuddleable.

They're not that big. 7 to 7 and a half feet. If a tall human in our world can get around without too much hassle, so can your marines. They can duck and they can twist if they need to. Otherwise just barge through like the kool-aid guy and proceed to murder everyone in the vicinity.

I believe there is a scene in Iron Man 2 that explains it all very well.
Yeah they just go in their armour and it gets recycled. Presumably there are facilities in the ships and monasteries where they go. It's not really something they describe in lore.

It could also be entirely possible that they simply don't need to go very much at all. Poop is mostly the parts of food that we can't digest; one can imagine a future in which a food exists that the human body can process almost in its entirely, absorbing all the nutrition in it so there is virtually no waste.
Perhaps the so called 'nutrient-paste is such a thing. So while most normal humans now typically go every day (give or take), its not inconceivable that a Space Marine, with a nutrient rich, virtually waste free food, could produce so little that he only needs to 'drop a log' maybe once a month or so. But still the Power Armor has the facilities to accommodate that in a protracted campaign. And of course water recycling on the other end it fairly simple, that's something we can already do.
Sure, if they are subsisting of locally available food, this may change, but with their own supplies its probably much less of an issue.

Space marines don’t even have to eat do they? So I’m not sure if they need to poop. I know they can eat and drink but aren’t they a self contained system until injured

I don't know where you got this idea that Astartes are permanently locked into their armour.
Firstly, they take their armour off to give to the techmarines for maintenance.
Secondly, who do you think Scout Sergeants are? Last I checked Scout Sergeants don't run around in full power armour. Nor does Torias Telion. (For those who don't know, Scouts are full Astartes biologically in all but one regard, that of the Black Carapace. [Veteran] Scout Sergeants are full battle brothers, black carapace and all, who lead the fresh meat and teach them on the job.)
Thirdly, Wolf Scouts are veterans, not newbies.
Fourthly, how do you think normal (i.e. not Dark Angels) 1st company veterans swap between Power and Tactical Dreadnought armour?
Fifthly, they have waste recycling systems built into the suit for extended engagements. Astartes biology is hyper efficient anyway so they won't really produce a lot of waste while engaged sustaining themselves on nutrient paste tubes.

Hold on, space marines bodie filter out nearly all toxins, there a very few poisons/chemicals capable of affecting Astartes. So how do space wolves get drunk? Flamer fuel?

I like the idea of them having waste management-systems, but they're noticeably noisy.
EG, scout mission comes across a chaos ritual, and observe whilst waiting for reinforcements. A greater Daemon appears in their circle. Franks armour starts whirring, and all the other marines look over to him with disdain. "what? It's scary!"

Loyal Space Marines can remove their armour. However, the lore does mention that Chaos Marines often find their armour and weapons melding into their own flesh, potentially trapping them inside. They are the ones that you need to worry about.

Power armor contains recycling units that turn waste into nutrient paste. But they can take their armor off still. Presumably they go to the bathroom just like anybody else. The armor just has contingencies for when they are unable to do that as on campaign you might not be able to take your armor off for weeks or even months.

There is a plant native to Fenris that has some chemical in it that effectively "turns off" the Preomnor organ that makes Space Marines immune to toxins. The Space Wolves use it recreationally and add it to their booze so they can still get drunk. This substance has lethal effects on a normal human who imbibes alcohol while under its effect.

In the Ciaphas Cain books, the Inquisitor in Power Armor talks about how all the myths of wearing Power Armor is false. It's basically being locked in a tight space with 10k years of recycled farts, urine, and sweat and that is all you smell.
