Basically assume that after a private convo with Lorgar, the Emperor realizes the best way to defeat Chaos is by uniting the collective faith of human race behind the Emperor in his worship, and thus he begins to demand worship.

I think they would have probably won the war and crushed all the enemy of mankind or at least reduce them to impotance and runnin scared in the unexplored section of the galaxy.

Demanding worship probably wouldn't be conducive to getting a good moralistic humanity. Just doing his thing and allowing people to realise on their own, and preaching a good set of moral standards would prevent the growth of the malevolent aspects of chaos from manifesting in any way.
