They grey knights are rumoured to be made using the emperors own gene seed. But gene seed comes from a genetically engineered organ and the emperor isn’t astartes and therefore doesn’t have this organ. So... where does his gene seed come from?

The Emperor made the primarchs. The primarchs genetic material was then used to make marines. Same with the emperor. He made the first gene seed using his own dna, made marines out of them, or possibly marines were made of his dna after he was interred, but either way the marines make it themselves now.

The benefit of super-science genetic engineering is that you can custom make organs.
So they have his genetics, but he made their bodies produce the geneseed organs.

Magic science. It just works.

The Emperor was good at bio-alchemy, it's how he made the Custodes. The Primarchs were a blend of bio-alchemy and power nicked from the Chaos Gods. The Grey Knights were another mix of bio-alchemy, wizard powers, and general SM gubbins.

The don’t make the gene seed, they have a gland that produces it, which apothecaries harvest from fallen marines so they can extract the gene seed for implantation in neophytes.

Indeed. And hence, the marines themselves make the next set of geneseed.

They actually have 2 of these glands, one that matures faster(the neck Progenoid that can be removed early) than the other(the chest Progenoid that requires at least 10 Terran standard years to mature).

Thabks for the back up the I think there were 10 original members of the grey knights from all different legions including traitors. When they were sent to Titan to make the grey knights in secret they arrived to find all the supplies they needed to make a new chapter including gene seed. The rumour is that the gene seed came from the emperor.

I mean the Emperor made the Legions gene-seed from the Primarchs so presumably he just did the same thing but with himself as the donor.

They might do, but the primarchs were lost before the legions really got going. It was the first job of the legions to find their primarchs.

And also the second gene seed bag tends to get extracted after death, which is not so useful if you have a one of a kind Demi god that you don’t really want to die very much.
