I think I already know the answer to these as I've read the rules thoroughly, but lore wise it doesn't make sense. Example:

Sv are meant to represent the armour of the model. So, if a model has +2 but I have AP -4 then technically you should only be allowed to penetrate what the armour is, which would be 2, I mean how can your AP weapons penetrate an armour value more than what it is??
I think the rules are here that you would have to roll a +6 to save. But I know WH does strive to make the rules as realistic as possible, which is why I ask – because if was realistic then you should only be able to AP 2, which would make the sv 4+

If your model has a 2+ sv, and it gets hit with an AP-4 weapon, you must subtract 4 from the save roll. Which means you would only save successfully when you roll a 6.

I'm assuming you mean you have a 2+ armour save

Ap modifies the dice roll you make, and yiu then compare that to the armour save you needed to make. So ap-4 has a similar effect to reducing a 2+ save to a 6+ save, but doesn't do so. It takes a d6 and reduces the value of that dice roll by 4, so only a 6 or more will, after deductions, become a 2+.

You seem to be recalling an earlier edition, where the AP value indicated which value of armour save (or worse)the weapon entirely ignore. So AP4 would ignore 4,5 and 6+ saves entirely.
