I think they round up psykers to either train or sacrifice for the emperor.

In flight of the eisentsein it says Black ships were used pre heresy by the silent sisterhood (an all femalelegion of psykers who seek witches), amongst which Amendra Kendel was one of the three who became the first inquisitors (with Garro and Qruze). In BFG they are vessels of the inquisition. So its assumed the idea passed on from the silent sisters to the inquisition.

Can you imagine the imperium keeping psykers like chickens in coops ready to get slaughted?

The Inquisition's Black Ships travel the galaxy rounding up all the nascent psykers. These psykers are then taken to Terra, where they are sacrificed to the Golden Throne to fuel the Astronomican.

In Heresy times, these ships were controlled and manned by the Sisters of Silence, but I don't think the fluff mentions who mans the ships in M41 apart from just 'The Inquisition'...

Yes, ArbiterIan is right, the black ships are the Inquisitions dedicated vessels and as such has Inquisition-trained crew. They are known arrive regularly, but not when the planetary govenor thinks they will( think unscheduled inspectipon). They have rules in battlefleet gothic

The Imperium is not the good guys in 40k, they're the human empire. This isn't Star Trek where everyone is happy and enlightened. This is Russia in 1930, where political problems are eliminated with a pistol, and the ruling aristocracy sees it the 'duty' of the masses to work themselves to death for the 'betterment' of all.

In the dark future, there are skulls for everyone. But only the bad guys get spikes. And rivets for all, apparently welding was lost in the Dark Age of Technology. -from C.Borer
