Decades before, when the Etherial died, a Kroot Shaper took over their allies for the sake of their lack of leadership. The Tau Sept grew and expanded with a clan of Kroot. They were as savage as the Kroot when they had lived with them for a while.

It all depends on what raod you want to go down, killing off the Etheral would be putting them on par with Farsights army and would be classing them as heretics in a way.
Likewise, having n Etheral alive would make an arguement of them NOT working together illogical.
My personal recomendation and food-for-thought .... would be to keep the Etheral alive, and have a background story detailing how your Sept made arrived in a system in an attempt to capture it.
During the campaigne a warp storm covered the area preventing any transport in or out of the system(s) leaving the sept with only the original and surviving warriors and "large" amounts of kroot.
They can't work with other Septs as they are isolated (however you can always say that after they managed to escape the system they were so used to depending on themselves that they no longer joined with other Sept choosing to act on their own)
Using "The Bringer"'s idea, you could always have the Kroot shaper having a more active role within the Army

Yea, but those designs are too complicated, how would you apply them on without too much hassle or distraction on the model itself?

I may be wrong but don't the Tau wear the Tau homeworld symbol on their shoulders and not the individual Sept symbols?
With individual nes being used else where like on building or possibly large vehicles.
Could be wrong as I can't be doing with reading new and old codex at 3:50am, lol

They lost contact with the Empire, losing practically all means of communication and travel, save for the Kroot. They are slightly better in close combat (represented by knives and things),but should still keep out of melee.

The Tau symbol is sort of the default choice for many gamers, GW wouldn't have spent all the time and money creating shoulder pads of septs that people might not collect.
And their Sept is their homeworld, as shown here: http://www.minivault.com/ModelingTauPads.htm
the gamer tried to remove the Tau symbol in place of the Bork'an sept - If you are from the Bork'an Sept, Bork'an is your homeworld.
Really up to you though, you can use those designs if you want to.

The Septs on the minis are done by caste. The Tau Sept symbol just happens to be the same as the Fire Caste Symbol.

In your base, ignoring your logic.

You should have a Tau sept symbol that looks like a sexual innuendo.
