According to the rules and FAQ a proxy/counts as monster should be on a 50mm base and roughly the same volume as the existing model. The Greater Water Elemental isn't out yet, So exactly how big should a proxy for it be?

Unless specified otherwise in the unit entry, all monsters must be at least on a 50x50mm base, but you can use a bigger base if the model is too big to fit.

There is no restriction on volume or effective height of the model, only on the base size, so long as there is no confusion about what the model is and that it is height 4 in the case of a normal monster (so putting a human sized model on a 50x50mm square base won't do for a greater water elemental.)

The more extreme proxy idea that I saw for a water elemental was using the Green knight (as a "spirit" of the Lady), with the strong suggestion of putting it on a big rock or similar to remind that it was supposed to be height 4 and not 2 like normal cavalry models

What would you recommend to do to a Green knight on a rock conversion, to make it a less extreme proxy?

Well, the big rock (and a 50x50mm square base of course) would already be a very good start to show the effective height of the unit when used as a greater elemental, and I would have no problem playing against it.

Another solution (or in addition) might be something like a whirling aura of energy (or water), maybe somthing not unlike Nagash specters.

Or maybe having him ride some kind of water wave (or other formation) instead of a rock would also be nice, and thematically appropriate.

Well, the idea of using the green knight started when a former bretonnian player said that he wanted to paint a few knights in watery ghostly color and use them as spirit/ghosts knights of the Lady (proxys for water elementals units), with both cavalry and large infantry being height 2, and water elemental having a decent speed of 7 not far from the standard speed of 8 of most knights, it was a nice idea that fit both the unit rules and the original fluff (especially with later reference to dead bretonnian spirits during the End Times), and the Green Knight idea as a greater elemental came from the same basic idea.

The general idea in KoW is that as long as the unit footprint match the requirements and there is no confusion of what the unit is or what size it is (both height and troop/regiment/horde etc ... type), then it's should be ok.

The 50x50 is the most important. Then make sure it's obvious which way it's facing. Then make sure it looks like it's height 4.

I like models to look like they are capable of their stats.

The last point you mention is why I don't like to use GW imperial griffon model despite liking the model, it's so big that anything that is not at least close to a dragon power won't be appropriate, that's why I am planning to convert a lesser griffon rider from the Isle of Blood elven one.
