Let's say I have a transport with 2 units embarked. None of the models has the ability to deep strike normally. How many stratagems do I need to use to enable all 3 units to deep strike? Does it make any difference if the transport can deep strike or if both or either embarked unit can deep strike natively?

Depends on the strategem. It would be more helpful if you can quote the strategem in question...
