If rolling a d3 and you have the ability to re-roll 1s, are you able to reroll the 1 and 2 roll on the d6, or just the 1?

Can you give an example of an effect where that would happen? I can't think of one off the top of my head.

In any case, you can re-roll results of 1. If you can re-roll a 1 on a D3, you can re-roll a 1 regardless of how you determine it. Remember, the D6 in this case is just a helpful tool because no regular polygon can be a fair 3 sided dice, although the rules do give you an "official" way of determining the result, the result is still a 1.

I was thinking of the IK House Raven strategem - Order of companions. It allows rerolling all rolls of 1. A lot of IK weapons do d3 damage, wasnt sure how that worked

How bout dat. Didn't notice that stratagem. In any case, yes, you can re-roll results of 1. A 1 or 2 on the physical D6 is a result of 1 when determining a D3, so you can re-roll it.
