I know this thread has been done many times, but I have new evidence, this isn't 100% proof but I came across this as I was looking for a quote. People have argued that the sisters of silence are not effected by the Emperors psychic mask, and said he looks like an average man. They only say he looks like a 'man' not average and this shows that he is probably Primarch size as he was still wearing his armour when they saw him. Yes he could change the size of the armour, but still interesting:

"She would have preferred the majestic ignorance. Better to feel everything and see almost nothing rather than stare upon the naked truth: the enthroned Emperor was just a man in pain, His suffering etched plain, His mouth open in a silent scream. The agonies He endured for the sake of the species had wrought lines upon His features, somehow bringing the passage of time to an ageless face. Occasionally the tortured features would twitch in a quiet snarl. His fingers would spasm. A golden boot might gently thud against the metal throne. At first Kaeria had hoped such tics heralded the Emperor’s reawakening. Now she knew better. The Sister rested a gloved hand upon the first coffin. A man slept within, his arms crossed over his chest and bound together at the wrists in unamusing mimicry of Gyptus’ faraoh-kings The sarcophagus bobbed beneath Kaeria’s gentle touch as she guided it towards the wall. The aquila tattoo upon her face suddenly itched. Not that she believed in omens. All eyes were on her now, scientists and servitors alike. Several of the latter moved forwards to perform their function, but Kaeria warded them back with a raised hand. It should be me, she thought. The first of the choir should be put in place by a Sister of Silence. Kaeria Casryn wouldn’t shirk from the bleakness of her duty at the eleventh hour."

Considering that the point of the quote is that the Emperor was just a normal man, him being a giant would be worth mentioning and would go against the impression recounted here.

I said it wasn't 100% proof and that he could change his size and said it was 'interesting' evidence is not the same thing as proof.

I could see it either way but I prefer the idea that the Emperor's true form is someone you wouldn't pick out of a crowd. For all his power and plans, the idea that he's just another face in the room appeals to me.

Also if he was a 9 foot tall prime specimen he would have stood out a bit as he knocked around human history.

No, he can appear as any height or form he wants with his psychic power. The point is that the sisters of silence supposedly see through his veneer as they are pariah's.

I got that I was being silly. In the bit you mentioned I think they would have said if he was 9 foot tall.

Do we have any description of how old he looks to the SoS?. I know,
Spoiler:
Horus aged noticeably after he jumped into the portal at Molech and had to glamour himself to hide that, showing that even Primarchs age at least cosmetically.

I know the Emperor is some variant of a perpetual ( Hate them) but even those seem to age to some degree if at a very slow rate.

He is said to be a young man with aged lines on his face and an eternal silent scream.

It's entirely possible the Emperor can physically change his appearance and size, as well as using psychic trickery to appear how he wants. Biomancy is a thing in the 40k universe, so perhaps he can choose to be 9' tall when he wants to be (such as when he's in combat), but his "normal" size is that of a regular human, which is what the Sister sees here.

I agree that the quoted passage would probably have mentioned if he was some sort of giant, since the whole point of it seems to be to point out that he's just a regular guy.
