Since the Emperor knew the nature of Chaos and went through the Gates of Molech, he obviously would have known that protection would have been in order to counter any retaliation from the Chaos Gods, which as seen later when he was placing psychic wards around the Imperial Palace when planning to use the Webway as a means of travel after the Great Crusade. Did he ever have psychic wards placed around the Imperial Palace to stop the Chaos Gods from messing with his project on the Primarchs? Were they broken or were they simply not there?

He had a Geller field in the lab to keep chaos out. Argal Tal destroyed it in a time travel visitation that caused the scattering. All in the First Heretic novel.

Or at least that's what the servants of Chaos wanted Horus to believe. Whether that's what actually happened is debatable...
