I believe that the unit with
Cloud of Flies on it can be shot at.
Cloud of flies says that you can only shoot at the unit if it is within 12" of the firer or is the closest
eligible target.
An
Eligible Target is defined, within the glossary, as a unit not within engagement range of any units from your army and having at least one model within range and visible and, importantly I think,
unless otherwise specified. So I take that as meaning that anything that stops you from being able to fire at a unit, such as Look Out Sir, makes it not an Eligible Target.
So running through scenario A with the Deathshrouds. The Deathshrouds are not an eligible target as they are not within sight. The character is not an eligible target as it is within 3" of the Deathshrouds and therefore their Bodyguard aura is in effect. This means that the Cloud of Flies unit is the only eligible target and so can be fired at.
Scenario B, with the Nurglings, is similar. The Nurglings are not an eligible target as they are not within sight. The character is not an eligible target as it is within 3" of the Nurglings and the Nurglings are closer, so Look Out Sir takes effect and the character is not an eligible target. This, again, leaves the Cloud of Flies unit as the only eligible target so it can be fired at.
I don't think that this is about ordering the operations. If the Cloud of Flies unit is more than 12" away then determine if each other closer unit is an Eligible Target in any order and if, at the end, there is no Eligible Target other than the Cloud of Flies unit then it can still be shot at.
I can't comment on the Alpha Legion stratagem, I'd have to check the exact wording.
