1.Malcador killed Horus during their first confrontation (the one with Malcador choking Horus Vader-style).
2.Vulkan decided to seize power from the High Lords of Terra and declared himself regent or something. (War of the Beast arc)
3.Magnus stayed loyal.
4.The Khan was a traitor primarch.
5.Erda was put down before she could send the primarchs away.

1 - The Luna Wolves (and probably a few of the other primarchs) would try to kill Malcador in revenge.

2 - Probably a Civil War, but depends on when in the timeline.

3 & 4 - Depends on when in the timeline.

5 - Chaos would have found another way (but it's also possible Erda was lying or misled)

Nothing because that happened anyway with Koorland, Thane, and Vangorich.

What makes you think he isn't still loyal now?

Horus was always destined to lose, that was the grand plan by the Chaos Gods. When it says the Imperium was split in half by the Heresy it was more like 1/3rd went to the traitors. The Siege of Terra was always going to happen but Horus had to accelerate his plans because Guilliman, Russ and the Lion were kicking the bricks out of the rear line defences. The Khan would still have a split Legion and the Alpha Legion still likely would have Chondax'ed them anyway.
5.Erda was put down before she could send the primarchs away.

What happens happens. The Chaos Gods would have found another way to donk up the Emperor's plans.

See, I kind of think Big E 'liked' Malcador more than Horus so would have gotten away with a slapped wrist.

We know some things about Magnus are inscrutable and confusing and that his soul was shattered and scattered. If it all got put back together would Magnus still serve Tzeentch?
I'm keeping this vague because Sons of the Selenar and Wrath of Magnus are still pretty recent and I don't know what happens in the second one.

Magnus as of Wrath of Magnus is 100% traitor, of his own volition, let me know if you want me to spoil it but there's no ambiguity on Magnus' allegiance to Tzzentch.

1. I don't think the Emperor would censure Malcador since he was always within the Emperor's inner circle anyways, and this was prior to Horus becoming Warmaster AFAIK. The main problem is that it would definitely exacerbate some of the issues the Primarchs had over the primacy of the newly established Council of Terra and the outright execution of someone as beloved as Horus could push an event like the Heresy to occur faster. The Luna Wolves would also be quite devastated morale-wise, since they didn't even lose Horus to the front-line of the GC, but rather taken out by their own people. The Luna Wolves would likely be divided into penitence or rebellion based on this act.

2. If it was during War of the Beast, I don't think it would be terrible and given Vulkan's humanitarianism it could result in a lot of better general changes in some of the Imperium's more backward processes, but I think Vulkan lacks the administrative and logistical brilliance of Guilliman to enact long lasting changes of his scale.

3. Depending on the timeline of when Magnus stayed loyal, it could mean that the War of the Webway would been cut short way sooner and thus a lot of the Custodes/Sisters as well as the Emperor himself would have been freed up to engage the traitors, potentially preventing the Siege of Terra in general.

4. I'm assuming Fulgrim still turns as well? Not great for the Imperium since the Scars are one of the main loyalist legions that defend Terra and they play a big role in reclaiming the Lion's Gate Spaceport. If no one takes their place during the Siege of Terra, it could mean that the Traitors get enough time/headway to actually breach the Imperial Palace.

5. As mentioned earlier, it's likely Chaos might have done something to prevent the Primarchs from being raised directly by the Emperor. But otherwise it's very likely they would be closer to the Custodes in terms of temperament and regard towards the Emperor, though I don't think they have the same inbuilt unquestioning loyalty that Custodes do.
