What are they asides from the T'au Empire wanting Ethereals and the Farsight Enclaves not wanting anything to do with them? Do other xeno races that are traditionally aligned with the T'au Empire break ranks with the Farsight Enclaves over said differences?

I think Farsight is much more of a Fire Caste Supremacist in some ways, and he and his followers really hate Orks in particular.

There's a cult of martyrdom which is at odds with the regular T'au. Can't see any hatred of auxiliaries though.

From the Farsight Enclaves supplement and the Farsight novels, it appears that Farsight believes in the Greater Good, except that it is achievable with the other castes working together and without the Ethereals, who Farsight sees as another form of oppression.

Really, that seems to be the biggest difference. The Ethereals' view is that the Greater Good is best judged and interpreted by them, whereas Farsight sees this as unnecessary.

He more seems like anti-caste rather than pro-Fire caste.

He disagrees with the Ethereals controlling the Tau leadership, and he appears to be willing to let those Tau fighting under him deviate from their defined caste roles, such as one of the Eight being an Earth caste member fighting on the frontlines. The Ethereals would flat out reject this, even though they have proven they are a capable soldier.

Would you say it's like Catholics and Protestants ?
The same (more or less) idea but without clergy (ethereals)

Fair enough, I must have gotten the wrong end of the stick.

I'd say that's exactly what it is.

In, I think, Mont'Ka, Farsight holds a meeting with Aun'Va and a bunch of other Tau. He almost completely ignores Aun'Va, addressing him only when directly spoken to and otherwise discussing the mission at hand with everyone else.
