I've followed the instructions exactly but the hands on the two-handed axe don't line up with the wrists on the model. Is there a way to fix this? Did anyone else have this problem?

Here's an image of the gap when the axe is securely against the right wrist:

Here's with the axe against the left wrist, where you can see it's a few millimeters too high to connect properly with the right wrist:

There's no flexibility to the arms so I don't think I can bend them into position.

My current thought is to cut the axe, probably where the natural bend is, and then reglue it in a position that lines up with both hands.

Heating and reducing the curvature of the axe might help. Otherwise I'd attach it to his left hand and pin/fill the gaps on his right, would probably be less conspicuous.

The parts sometimes move a little bit when the melted plastic dries. If you use too much glue too much plastic melts and the parts dont fit perfectly together anymore.

I'd use plastic cement to glue his left hand, the one near the top of the axe, as it is intended to be positioned.
Wait until the hand is solid.
Then I'd take a heat gun to the right arm and push it into position so the wrist meets the hand properly.

My solution ended up being cutting the axe handle, gluing the left hand first, then gluing on the right hand and lining them up. I filled the gap in the handle with green stuff sculpted to look like more of the wrapping on the handle.

It doesn't look amazing but I'm satisfied with it. I gap-filled the right wrist with superglue and baking soda.
