I rarely play space marines. This stratagem allows one unit to have all three doctrines active from command phase to command phase. Say I am running White Scars. When using this strat, does that mean they not only get the bonus in the fight phase for the assault doctrine, but also their own super doctrine? I have not found a reason they wouldn't, but again, do not play space marines very often.

If you mean DEVASTATING CHARGE then yes, they do get it, when all three doctrines are active.

DEVASTATING CHARGE
The White Scars favour shock assaults, crashing into the enemy with overwhelming force. They are experts at using this high-speed impact to drive their blades home with devastating force and decapitate their prey.

Whilst the Assault Doctrine is active, when resolving an attack made with a melee weapon by a model with this ability in a unit that made a charge move or performed a Heroic Intervention this turn, add 1 to the Damage characteristic of that weapon for that attack.

Assuming that your army is built in such a way that it is allowed to access the super doctrine, then yes. You count as being in the appropriate doctrine so you get the benefit.
