Seriously it really makes no difference since you obviously have to decide before you roll for the next unit. So since you have to decide by turn, it would seem to me that you have to decide before you start rolling and then apply that bonus (or lack there of) to all rolls for that turn.

The FAQ already explains a sequence of events: Reserve roll first then Bonus / No Bonus

If you have multiple units in reserve, it might be to your advantage that they arrive on the same turn. If you roll for them sequentially, and decide after each roll whether or not to apply the master strategist bonus, it would make it more likely that you could arrange a simultaneous arrival.
