3mm x 1mm are fine for most things.

There are two ways to do magnets however -

1. put a magnet in each part - has the advantage of needing smaller magnets, down side is you have to ensure polarity is correct

2. put a magnet in one side and metal in the other. Needs a bigger magnet, however you don't need to worry about polarity and you need 1/2 (or less) magnets. You need to find some appropriate metal however (mechano screws?)

I've just ordered 100 3mm x 1mm ones which are fine for any plastic.

I've had great experiences buying from these guys http://www.kjmagnetics.com Good prices and fast shipping. I've also bought from ebay, but with variable degrees of satisfaction (I've yet to get 100 magnets in a 100 magnet lot...).

I usually go with 1/16" diameter by 1/16" thick magnets for figure arms, 1/8" dia 1/16" thick for heavier objects, like the Land speeder pictured below. For a carnifex, I'd likely go with at least the 1/8" dia, maybe even the 3/16". I always attach magnet to magnet- the hold is alot more secure (but not so much that you'll pull the magnet out of the model). I use a drill bit the same diameter as the magnet to bore my holes (I just spin the bit in my fingers rather than risk messing with a drill- alot less chance of hurting myself). I attach the magnets with super glue gel- I've found it sticks alot faster & more securely than traditional liquid super glue.

Another trick to not overlook is always ensure the polarity of all your figures corresponds (if negative faces out on the body of one carnifex, make sure every body mounted magnet on every carnifex faces the same way). This is easy to overlook and the extra time spent double checking is well worth it. Every multimelta and heavy bolter in my army can be swapped onto any of my land speeders or attack bikes- very convenient.
