For example Lysander is an Imperial Fist but he's an HQ in my Ultramarines army. Should I paint him in Fist colors (yellow, etc) or can I get away painting him in the Ultramarine blue without other players complaining or it just looking wring somehow? I painted mine like in Knights of Blood Colours. I am not using him as Lysander but as a Captain. To each their own. I wouldn't let fluff get in the way of a nice looking army. Lysander is yellow would look out of place in a ultra marine army.

You can obviously do whatever you want.
