They had other priorities and so let the religion grow. While they tried to stop it at first it wasn't possible. Without the Emperor the imperium had lost a lot of it unity. The Highlords realised the imperial cult could be beneficial so made it the official religion. the Emperor fully intended to be worshiped as a god, but there were 4 little problems with that.



the Emperor knew that the Chaos Gods drew their power from the worship of mortals.


the Emperor then drew up a cunning plan to cut the chaos gods off from the mortal realm.



he would stamp out all humanities religions. Alien races would be completely destroyed(easier to getr rid of the whole thing rather then stop them from worshipping)


then, with no religion anymore. the Emperor would give humanity access to the webway(making them no longer reliant on the warp)



then the chaos gods would be utterly cut off from humanity(and all sapient races by extension) and humanity would be safe.
