I take it that my model, let's say a Black Orc Big Boss, has heavy armor. Giving him an Armor Save of 5+. If I equip him with Armor of Preservation ( I think that's what it's called) which gives a 4+ Ward Save, then he loses the 5+ armor save since he no longer is wearing Heavy Armor. However, most of the time, the magical armours also count as heavy or light armour. The Boss would lose his mundane heavy armour, and would gain the magical heavy armour...which functions the same, but also a Ward.

Magic Armour grants some kind of armour save. 'Cause, you know, it's armour.
