As you can see (more so in the second picture), coloration isn't too important, it's the slight touches, like the skull mask, the cruzius, extra paper-y bits. Chaplains are the crazy religious leaders of the chapter, so give them stuff to make them stand out. As for color, I don't see any reason why they can't be the same as everyone else. Give the shoulder pad a red or white trim if you feel they need it.

Edit - Also I kind of meant for this post in regards to black chapters using chaplains. That then poses issues with the apothecaries. I do like the idea of bone, though. Weathered sepia ish bone all over not just the helmet might look pretty cool. I could go all star trek and make the apothecaries turquoise. On second thoughts that would be bad.
