We know of Abaddon being basically the right hand man of Horus, but he was Captain of the First Company. Was there someone more powerful than Abaddon who was the actual second in command. You didn't really read the Praetors description did you? Its a generic term for senior commander: "In their ranks can be found Chapter Masters and Lord Commanders, First Captains, Khans and Tribunes". "second only to the god-like Primarch in martial skills and generalship" is just a hyperbolic way of saying they're really good at fighting and giving orders, not a statement of singular position of authority.
